If a student does not have physical education three days out of a six day cycle, say, two days out of six. Will the student have to take two p.e. classes the next year? Even if the other day (that would be used for p.e.) is a lab?

No, students will not have to double up on physical education classes next year for this reason. If they miss physical education class due to a lab they can make up the missed time during a study hall.
